after running system check there are so many results for:
Some of your core Joomla! files have been modified.
Some of your core Joomla! files have been deleted or renamed.

how do i know whether to accept the changes or not? it says in documentation to manually download updates, i usually use the "update manager component" is using it wrong and unsafe?

You can consider referring to the following article from the product's documentation for more information on this:

If you have deleted the files that are pointed out then it will be best to accept the changes. Also if the case is not similar to the one pointed in the article above then, if you haven't modified the files, then it is best to download the original files from the installation package of Joomla! and upload the files over their current copy.
