I openend a ticket with support in regards to this; very annoying. On my end it happens when trying to view an event by clicking on a link in the upcoming events module.

This is what I have gotten as an answer so far:
"This is rather normal, mainly because the differences between menu items and modules. In a menu item the alias is being used. The module listing can only use the standard direct links to the article pages.", which for the life of me does not make any sense at all.

We're using Schlu's Eventlist on another site, and the links form their module are generated and pointing to the right SEO URL.

Support found out that the trick is in the Item ID.
Once you create a link to a particular event category, copy the link ID and paste it into the modules ItemID, at the very bottom of the module configuration options. That did the trick.
